Selecting and averaging relaxed clock models in Bayesian tip dating of Mesozoic birds

چکیده

Abstract Relaxed clock models are fundamental in Bayesian dating, but a single distribution characterizing the variation is typically selected. Hence, I developed new reversible-jump Markov chain Monte Carlo (rjMCMC) algorithm for drawing posterior samples between independent lognormal (ILN) and gamma rates (IGR) models. The ability of rjMCMC to infer true model was verified through simulations. then applied Mesozoic bird data previously analyzed under white noise (WN) model. In comparison, averaging over ILN IGR provided more reliable estimates divergence times evolutionary rates. showed slightly better fit than much autocorrelated (ALN) When were partitioned, different partitions heterogeneous clocks. implementation provides general framework selecting relaxed dating analyses.

Bayesian dating of shallow phylogenies with a relaxed clock.

Bayesian methods are increasingly being used to estimate divergence times without the restrictive assumption of a global clock. Little is known about their reliability for shallow phylogenies where DNA sequence divergence is low. We analyzed both simulated and real sequences to evaluate dating methods in phylogenies with mid-late Miocene roots. A large number of data sets (5000) with 10 taxa ea...

Bayesian relaxed clock estimation of divergence times in foraminifera.

Accurate and precise estimation of divergence times during the Neo-Proterozoic is necessary to understand the speciation dynamic of early Eukaryotes. However such deep divergences are difficult to date, as the molecular clock is seriously violated. Recent improvements in Bayesian molecular dating techniques allow the relaxation of the molecular clock hypothesis as well as incorporation of multi...

Bayesian Model Averaging of Dynamic Linear Models

In this paper we aim to compare the performance of three different Bayesian model averaging (or mixture) methods applied to regression dynamic linear models for beverage data from Zimbabwe. The models are chosen to reflect different plausible causal structures of association between beverage sales and other variables, thought to influence beverage sales, such as prices, temperature and maize cr...

Model Averaging and Bayes Factor Calculation of Relaxed Molecular Clocks in Bayesian Phylogenetics

We describe a procedure for model averaging of relaxed molecular clock models in Bayesian phylogenetics. Our approach allows us to model the distribution of rates of substitution across branches, averaged over a set of models, rather than conditioned on a single model. We implement this procedure and test it on simulated data to show that our method can accurately recover the true underlying di...

A general comparison of relaxed molecular clock models.

Several models have been proposed to relax the molecular clock in order to estimate divergence times. However, it is unclear which model has the best fit to real data and should therefore be used to perform molecular dating. In particular, we do not know whether rate autocorrelation should be considered or which prior on divergence times should be used. In this work, we propose a general bench ...
